Follow the Online Update Instructions or see the support page for your model. Update : The ScanSnap El Capitan update has now been released. Usually they give a time frame when the update will be out, but not this time. I’ve done some searching and haven’t come across any concrete problems yet, but at the time of writing a new version of ScanSnap Manager with official El Capitan support has not been released.
